Set the environment variable BOOST_ROOT to point to the root directory of the regular full Boost tree and that should fix things. As an asside I'm not sure how well the documentation tools work under cygwin: it's possible you will get problems with \r\n's in files, if so try a full native Win32 toolchain. HTH, John.
